The auto system takes many things into consideration, things like, any enemies around? the location of the friendly fire (near the cap zones is heavily weighted) The time of the friendly fire, Etc..
Because obviously friendly fire at the start of the game near the cap zone with no enemy tanks around, is likely not to be accidental, so its weighted accordingly.
The same as friendly fire while your team mate is capping the enemy base, with no enemy around is also likely not to be accidental.
One friendly fire hit with enemies around, doesn't mean much and is weighted lightly accordingly.
