Thats the point of the automated system, it takes into consideration things like that.
Things such as any enemies around? Near the cap zone? Etc..
As you said, with no enemies around and near the cap zone, it probably wasn't accidental and so the Auto system weights the FF damage heavily.
Friendly fire is against the game rules. The situation went from what would have been one player being sanctioned "turning blue or being game banned", to two players being sanctioned when you also broke the rules.
Hop into a few games, do damage to the enemy and it will help reduce your FF/Enemy ratio back down to a level where you turn white again.
